After serving fourteen seasons with Glasgow Celtic and with a contract offer on the table, Scott chose to join the new management team at Pittodrie as a player/coach and signed a pre-contract agreement which was announced on the Aberdeen website on 25th March 2021. On 17th July it was announced that he would lead the Dons as captain in the coming season. Although he made a positive impact and was well regarded by supporters, when Stephen Glass left Pittodrie with the rest of the management team, Scott's position became a little difficult. On 8th of March 2022 it was announced that he would leave the Club to pursue his coaching ambitions elsewhere. He left on good terms with the Club and with good wishes from all quarters. In May 2022 he became head coach of Fleetwood Town.
